Preheat oven to 400°. Line a 12-cup muffin pan with paper or foil liners; coat with nonstick spray.
Combine flour, granulated sugar, chocolate chips, cinnamon, chili powder, baking powder, baking soda, and salt. Whisk together yogurt, eggs, applesauce, butter, vanilla, and zest until smooth; stir into dry ingredients. Divide batter evenly among muffin cups.
Sprinkle the top of each muffin with ½ tsp. turbinado sugar.
Bake muffins until a toothpick inserted in centers comes out clean, 15–20 minutes; serve warm.
